Your shift lever stub on the shift box is mounted one spline off. It should be oriented at the 12 o'clock position.

If I understand your post correctly you have Ceriani forks and the calipers have to be attached to the forks with long bolts and a nut. If this is the case then, technically, you have the wrong calipers. That doesn't mean that they can't be made to work. You mention that the calipers are "shim...

Sorry to get off the topic of how fast we all used to be, but: You may want to use a straight edge to check your sprocket alignment before simply turning around your countershaft sprocket.
